I am not sure whether I understand your question correctly.

Recognised refugees are not allowed to request services (including the issuance of a national passport) of their country of origin's governement/embassies. Otherwise they would risk their refugee status in Germany. Instead, they may be issued a refugee passport ("blue passport") by the local immigration office (Ausländerbehörde).

However, I assume that you are living in Germany under "temporary protection" - holding a residence permit according to section 24 of the German Residence Act, as the majority of the Ukrainians in these days?

If this is the case, you should apply at the Ukrainian embassy in Berlin or at one of the consulates for an Ukrainian passport. Please see the embassy's website for more details.
