Receiving Bafög as such does not "harm" the naturalization process as long as you can secure your livelihood.
However, please be aware that you may only be granted the citizenship after 7 years in Germany when you are holding a residence permit according to section 25 (2) first alternative (refugee status) at the time of applying and having finished an integration course successfully. For more information you can check this website by the German government, for instance. Any other humanitarian reason for the issuing of the residence permit might not be sufficient and the past years can not be "counted" if I am not mistaken.
